Bethesda, MD IFF they sponser your H1B.
Rochester is a good 3-4 hrs drive from NY city, middle of no where. There are few Nepalese but not much. Bethesda, MD is one of the richer part of MD (hence cost of living will be high, apartment/house are almost untouchable).
So if you want it closer to the city (like DC metro area), with a good Nepali population and higher salary then goto Bethesda. If you want lower cost of living and want some seclusion and don't care about Nepali community then goto Rochester. Ofcourse, H1B is a a must.

As Stiffler said above, if they are willing to do your H1B, you should choose Bethesda MD at a heart beat.
